Last nights episode of ENT got me thinking, something Star Trek on a whole has done really well was have really good social issue episodes. Heck, I hope they have more of those types of episodes because I think it is good that a show like star trek raises awareness for different topics like AIDS, Racism, Terrorism, and what have you.
My question is, which series in your opinion did Allegory episodes the best. You have ST which it was easy to do with racism and war because at that time, those were really big issues. With TNG, it was more Politically correct but they had good awareness episodes like with drugs, (Symbiosis) conspiracies, (Conspiracy and The Drumhead) Slavery, (Measure of a Man) and many others. DS9 also did pretty good with the issues of racism, and terrorism, while the other two did it on a very limited basis.
IMO, I think TNG (The series I watch more regulary than the others) did the best. They might have been preachy at times, but I never tire of watching those episodes. They did a good job trying to stay neutral and because of the PC nineties, they also really did well discussing both sides of the issue.

It's still too early to judge ENT allegories. I think that there have been only three so far. In my opinion, all the shows with the exception of Voyager, did great allegories. The later shows (TNG, DS9 and VOY) had more time of course, had more time to do allegory stories. I agree with you that TNG was a bit too PC, but they did try to make you think. (Generally, I thought about pounding some sense into those smug 24th century heads--But that's just me. )

Yeah, the 24th century attitude was a bit grating at times...you know...here's a thought. The Vulcans in Enterprise, very smug, self confident in their logic and so ordered life style. We see now after "Stigma" that a cultural revolution is on its way very soon. Could the same thing be in the cards for 24th century humanity and their smug, self righteous in their more-evolved-than-that lifestyle...could a change be on the way for the post TNG era? An intentional parallel or just coincidence? Allegories? How many TOS episodes were built on either a social commentary or just plain spun a tale with a moral? Kirk & company get my vote. Hopefully "Stigma" is the begining of a trend.
